Can I suggest you get yourself the "Istanbul Eats" app for your smartphone.
It's $2.99 or $3.99 (can't remember which) and is full of listings and recommendations by neighborhood, restaurant type, as well veggie-friendly, all-time favorites, alcohol served, with views. You can search by name, nearby or using a variety of the parameters already listed. Also provides directions if you allow the app to accept your location.
I had some of the best seafood in a great unpretentious location over the Asian side in a little place right on the water called Kandilli Suna'nin Yeri.
Also, close to Taksim Square there is Zubeyir Ocakbasi with great kebabs.

For atmosphere & views, I would suggest Bes Kat ("Firth Floor") in Cihangir. Not the most fantastic food, but more than acceptable for the sake of the other benefits.
If you're near the airport, try Gelik in Atakoy for a traditional meat restaurant.

I think the best restaurants can be found in the Beyoğlu District, located on the European side of İstanbul (close to Taksim Square).
