I dont think it is either A or B, this combining has been reported several times before. But I do believe that it required an experienced agent, who knows the system well. And as a Gold member, I automatically get connected to an agent who seems to fit that bill.
Others have (politely) asked an agent if they could check if it is possible and have usually been successful. Persistence quite often pays off when you want to secure an upgrade.

I'm 99% certain you can't upgrade an Aeroplan award by cash or Skywards points. Whether that be online, call centre, airport or onboard.

Booked in J, business saver, by my employer travel agency. MRU-DXB(72hrs layover)-YYZ. Was able to upgrade entire route to F using 87,500 skywards. 21hrs in F, both legs on a 380. Separately was being quoted 46,500 miles for MRU-DXB and 70,200 miles for DXB-YYZ. First leg was available but second was not upon first check. Had the notify on, but didnt get notified. Had to keep checking for a spot daily.

Datapoint: Upgrade during DXB transit

I couldn't find many reports on upgrading the ex-DXB leg on an XXX-DXB-YYY itinerary where points upgrades are not available in advance online. I faced this situation myself this weekend so sharing a data point below.
  • I had booked HKG-BKK-DXB-BRU in Business Saver around 2 weeks ago for a trip yesterday 1/15. I didn't waitlist but subscribed to the notifications (thinking I'd only transfer miles when availability opens up). Nothing opened up so I was stuck with asking for upgrades at the airport.
  • At HKG check-in, F on the HKG-BKK leg was fully booked. Agent could not touch the other segments, told me to ask in the lounge in DXB. Fine, it's only a 3 hour flight anyways. (Note the BKK-DXB leg was 2-class A380, no First.)
  • EF was showing F4 A2 on DXB-BRU at this point so I figured I had a good shot. That's really the leg I cared about because it has the new F suite. Transfered Amex MRs which showed up instantly.
  • Landed in Dubai with 2.5 hours to departure and rushed to the J lounge (out of a very rational fear that other J upgraders would beat me to the request)...
  • Lounge agent waitlisted me and said would be processed at boarding time but that I "will probably get it".
  • Successfully cleared at boarding into seat 1A. (I knew it had cleared before getting to the gate because I saw the 50,700 miles deducted from my account .)
Flight was amazing and lived up to every expectation as the world's best first class seat. Having flown the new SQ Suites I find the EK hard product clearly superior, but still prefer the consistency and high quality of SQ's soft product (although realizing that EK service can be hit or miss depending on the crew).

What is the general process for upgrading in the cabin itself? I feel a bit awkward to hold up the queue when showing the printed boarding card.
Is it possible to seek an onboard upgrade with skywards before take off? I have read other comments (different site) to say that anyone with a tablet can check/book.

Just ask the purser (or one of the other staff) when you get on. You then go to your normal seat, and he / she will find you and let you know if the upgrade is possible.

I have enough miles in my account, and was trying to enable the auto-upgrade feature. It wasn't working so I called in. The agent said the auto-upgrade feature is out of commission, but mentioned you can call in 48 hours ahead of time to confirm the upgrade if space is available. Has anyone had success calling in 48 hours before departure? Or just focus on check-in. Thanks in advance!

It could have come and gone by the 48 hour mark. To boost your chances you just to have keep checking frequently.

I have a paid Ticket issued by Air Canada: DXB => FRA => YUL in Business. I am Aeroplan Super Elite and am also a member of Skyward, but with no Status. Is it possible to upgrade from Business to First on the DXB => FRA flight? I have checked on emirates.com, but says upgrade is unavailable on line as it was issued by an agent. If anyone has any experience upgrading these types of flights, let me know.

I presume you mean Y to J miles upgrade?
Saver tickets can only be upgraded at check-in or on board (or when transferring in Dubai at the Skywards desk or in the lounge if you have lounge access through status). Mrs t did so (successfully) last night in the DXB B concourse J lounge. Upgrade was requested in the lounge, but only given at the gate, which is quite the usual way it’s done.

J to F. Thinking of booking J and upgrade to F. There is upgrade availability and my miles are expiring soon.
