Maybe it's a bit stupid of a question, but I'll throw it:

I was looking into ATH-EWR non-stop with Emirates for May 3rd, and saw in Google Flights that for business class there's cheaper option if booked as Jetblue codeshare. Indeed, I can find it in Jetblue website at that price, which is like more than $600 cheaper compared to Emirates website. Same flight, business class.

Is this something OK? No nasty surprises down the road? Thanks in advance!

Nothing specific to concern you but you wouldn't earn Skywards miles on the flight and all changes / IROPS will have to go through B6 CSR

One day of travel/at airport IRROPS would be handled by the operating carrier (EK).

I think you are probably right there.
But $600 buys a lot of taxi. And of course you'll miss out on miles, Skyward as well as tier.

The codeshare is the same physical plane as the EK flight.

Yes, exactly the same aircraft type.

I'm not much worried about earning Skyward miles, I'm not using their program after all, I'd try to post them to Alaska MileagePlan. But if not I'm still OK with that.

Apologies for the ignorance, but what does CD stand for?
