Actually, I don't think that is how it works.
You (as GM) will clear after all PMs clear at 5 days, at the 72 hour window assuming upgrade inventory is available. And you will clear ahead of other GMs on LUT.
If ugprade inventory is still available 12 hours prior departure, by then all FOs would have cleared too so now Companion Upgrades clear in order of their companion's status, first PMs then GMs using fare class as tie breakers.
This changes dramatically if inventory is held for gate release. First PMs clear and tie breakers go by fare class and finally time stamp. And IIRC, PM companions clear after all PMs and before any GM. Then GMs clear and tie breakers go to fare class and then time stamp. If there are still seats available for upgrade, your companion will clear before any FO.
If this isn't the case please correct me.

For your companion, the higher fare class makes her eligible for an upgrade at the 12 hour window. It doesn't necessarily mean that it's available. The 12 hour window would mean that all requests from PM, GM and FO's have already been fulfilled.
I went through this analysis for travel this Christmas. Because buying the higher fare class for the companion wasn't a guaranteed upgrade (or anything close to it, considering it's after FO's), I opted not to pay for the higher fare class on the companion ticket.

This is a great example of a list of rules to stick to.... What are the rules, where are they published. Rather than worthless PMUs I would like a book on how all the algorithyms work inside the systems.

Companion Upgrades
Medallion members traveling with non medallion skymiles members can request a companion upgrade. Companion upgrades receive lower priority than normal upgrades. These upgrade will clear no sooner than 24 hours before the flight.
If the travelers are on the same reservation number the upgrade will clear using the Medallion member's upgrade priority. If they are on different reservation numbers the upgrade will be the lowest possible priority.
With companion upgrades, either both travelers get upgraded, or no one gets upgraded.

I talked to a Delta agent about this. This is misleading. What it means is:
At the 12 hour window, WHEN they've already cleared Diamond through Silver, AND you two are on the same itinerary, THEN they will begin to clear companions. If you're on the same itinerary, YOU, the medallion member, will have to wait to clear with your companion (EEK!). You do this in order of Medallion status. If you're on separate itineraries, then you clear with your medallion status and they clear very last -- before non-revs.
