Agreed - sounds like you aren't actually waitlisted on anything.

Viewing your itin on the delta website there should be an indication on the segment, something like 'Upgrade Status: Waitlisted'. And even then it doesn't guarantee the agent actually did it properly. The KLM operated segment there is no waitlist possible. You have to watch for upgrade availability (Z on the KL flight) or keep calling.
KL will process upgrades at the airport in AMS but you have to go to the transfer desk or gate and its basically first come first serve. DL doesn't have access to the flight since KL takes it over a couple days prior so all the Delta agent can do in SEA is print your boarding pass.

You only need Z on that SEA-AMS segment to get upgraded on the DL flight with your GUC, not the whole trip.

The problem was, when I input SEA-AMS, it showed D1 was Z class, but SEA-AMS-NBO showed D class for both segments, though it was the same SEA-AMS flight.

Yes and as I mentioned, you can upgrade the SEA-AMS segment if that has Z so you at least get that confirmed, and can watch for AMS-MBO to become available on the KL flight number later.

If you find GUC to D1 availability by searching only D1 fares is there anyway to proceed online or do you have to call/chat to book?

You can find the flight you want, then do a normal search for econ or PS and book and select to apply the upgrade cert during checkout process.
That of course assumes the system will process the cert properly....

with the system being as fickle as it is, I always call in to book the flights and have the certificates applied and confirmed. Not gonna take chances its done incorrectly.
