Looks like winds were gusting up to 23 knots earlier in the day in NYC and that qualifies as weather. Also, weather doesn't just have to be at origin or destination to qualify. It could have been at the airport were the aircraft flew sometime earlier in the day and that still counts (looks like the aircraft did a JFK-YYZ turn earlier in the day and that is when things started). It doesn't take much to cause delays at EWR and it can often be due to things that might not affect other airports as much (such as winds and low clouds). Part of it is due to the congested airspace in the NYC area and it doesn't take much to cause backups. Flightaware show 92 flights were delayed inbound to EWR (about 15% of flights). Also, they tend to delay regional jet flights first (like the one you were on) before the larger mainline flights. There are no mandatory compensation laws in the US (even for mechanical delays and issues under the airline's control), so there's little incentive to "lie" about such things. About the only case where it makes a difference is when you are stranded overnight and then they will provide you with a hotel if it's related to something under their control and not weather or ATC issues which are consider outside their control.
