AFAIK, they can be checked through. There is no need to clear South African customs.

On a single ticket you can stay in airside transit at JNB. Hopefully your onward flight is on Comair so you have access to the SLOW lounge.

Airside transit and bags checked through but you do have to pass transit immigration.

I did this not long ago. Bags checked through. It is a bit of a walk - basically you go the whole length of the terminal one floor down - through some form of passport stamp (it isn't immigration, as you are not entering the country) and then through the security. At peak times the security queues can be a pain as there are only 2 xrays and one seems to be permanently broken. Plus a stream of people pushing in at the front as they are cutting it too tight.

Back up the escalator and it brings you out at the end of the terminal near Mugg & Bean. And probability is for HRE you then have to walk the whole length of the terminal again towards the bus gates.
