The only thing that immediately comes to mind on this one for me is the ticket being issued in Australia on AA stock in AUD. Perhaps the oneworld web search isn't smart enough to know how to figure all of those things out? I would imagine AA don't plate that many RTW tickets to begin with, and that a vanishingly small number of those they do issue would be issued in Australia in AUD. Not to say that this is an excuse if it's true, just that it might explain the lack of parity between the web search and what the rate desk are saying.
The OP's questions may be better addressed in the Oneworld forum as one member with GDS access has been assisting members with tax issues when he has time.

I can definitely see the RTW desk being an asset, though it would seem that pricing is still going to the same rate desk; if true, those folks certainly wouldn't see these types of tickets as a majority of their work, and likely not even as a large minority. Perhaps AA issue quite a few of these tickets in an absolute sense, though it's impossible to imagine that they represent a significant percentage of overall tickets issued. And tickets issued in locations outside the US, in foreign currencies, would be an even smaller subset of that. I guess what I'm saying is that I would still posit that a lack of regular experience with this specific case may be playing a role.

Id hazard a guess that most of the xonex tickets the AA rtw desk issues are ex- another country/currency as xonex tickets ex-US have never been competitively priced. I would usually trust the AA rtw desk (and the pricing desk used for these tickets) over the tool as the tool is finicky and riddled with errors.
The application of fuel surcharges is extremely complex now and depends upon the ticket stock and the various airlines, segments, and routings used. More details can be found in the pricing and booking threads in the Oneworld forum.
