Boeing 787-9 "Best Business Seat" and Service
There are 20 789s at the end of 2018: there will be a total of 47 789s (and 42 788s) in the Dreamliner fleet.
This thread is dedicated to discussion of the Boeing 787-9 stretched Dreamliner Business class seating and service. For the Zodiac Business seats in the 787-8, see here.
NOTE: According to boerne, "seat reset button on 787-9 in J is on the bottom of the H side of the center aisle".

The 787-9 stretched version of the Dreamliner went into service October 6, 2016 DFW-LAX-DFW, after an ETOPS-proving DFW-LHR-DFR AA 50 - 51 immediately prior.
The new aircraft uses 30 B/E Aerospace Super Diamond solo seats in Business class, similar to those used by Air Canada, Virgin Australia, - and Qatar Airways in its newer aircraft (e.g. A350), instead of the Zodiac "Concept D Business Suite" used in the 787-8 / 788.
This seat faces forward (at an angle to the fuselage centerline, reverse herringbone) 100%, is outward oriented seating at windows, inward facing in the center seat pair. The center seat pair is ideal for couples, as they are seated side by side facing inward; it is less than ideal for solo flyers, because AA has chosen to not install movable privacy dividers between middle seats. Row 5 has one window instead of two. (There is no induced motion issue, as there is with the Zodiac seats.)

I feel your struggle. None of them are really great for flying with a 6 year-old. I have a fairly clingy 9 year-old and and AA we have to do premium economy so we can see each other. So, we avoid AA and try to move to BA metal where you can (or used to be able to?) get J seats facing each other. The best is of course Q suites on QR but that often makes the trip twice as long.

I would go D&H for you and a 6 year old. It's a lot easier to interact when you're both in the middle seats. If you're A&D, one of you has to lean up and around your wall to see the other and you can't really assist with anything without getting up, which isn't always possible.

Did AA change the seats on the 789 at some point post-delivery? Or keep the same seat hardware but change to totally different cushions? I remember my first time flying AA 789 in J, I thought the seat was great. All of my more recent 789 J flights though the seat just didn't seem the same. Different seatback and headrest cushion. The head cushion, in particular, seems to fall at a different point on me than it did on a brand new 789 +/- 5 years ago.
I know that the IFE software changed. The new version of the map display (same software as on recent 777/788 J flights) on the IFE is absolutely horrible.
I miss the original version of the map software on the IFE that even included a passable mimicking of the PFD when map is in cockpit view mode.

787-9 Business Best Seats
Apologies if there is a thread on best seats for the 787-9, but I couldn't find one via search!
Any tips on the best/preferred (or seats to ignore) in business on the 787-9?

Seatguru's assessment is correct for the AA 789 - front and back rows have more noise from the galleys than I prefer and 5's missing windows.
