Loss of any fare class and upgradability (and many more blackout dates) is a pretty big deal. Used certificate for Y fares which allowed a 5k miles upgrade for all pax, which was good in the past. A bit surprising given that award tickets will be upgrade able.

But given that the card provides $6k of EQD spending, may be worth keeping.
Pretty sure even the first AA companion certificate I got said "no upgrades". What's changed? And which fare classes are no longer eligible?

At nall--the old USAir were upgradable. I don't recall ever getting legacy AA companion certificates myself.

I just received a companion certificate that has a travel expiration date of January 31, 2018. Interestingly, it has no embargo dates for 2018. Of course, only embargo dates occurring in January of 2018 would be pertain to my certificate since travel must be complete by the end of that month.

As for 2016, I was able to upgrade on my companion certificate after I split the reservation from my companions. Did anyone else have success upgrading in 2016 when using the companion certificates?

I am also curious if anyone earned miles while being the $99 companion certificate passenger. A friend told me that he did earn miles but my companions did not.

Is it possible to use the companion pass by putting a flight on hold then calling into AA?

Anyone have any experience using an already-earned companion certificate after downgrading from Silver?
Yes.

Given that Barclays companion certificates have now been issued for a few years under the AA banner, I am curious about whether the $99 companions are receiving EQM's and EQD's.

Yes they are. Interestingly, my two non-status companions got more FF miles than I did. Their mileage earn was computed by "miles" whereas mine was by dollars.

How about that for messed up. Non-status companions got more miles than Plat cert holder.

The wonders never cease to amaze me.

As far as I know, they were always not upgradable per T&C. Sometimes however folks were able to do it in spite of the rules. Mine have all gone to waste because of that reason

Under the old terms they were definitely upgradable. It specifically stated so in the T&C. I doubt I would use the new ones because of the change.
