Does the free baggage allowance still apply to companions booked on the same reservation with an OWE? If so, is it 2 or 3 bags?

I know it has in the past, but there is no mention of companions for this perk on the web site these days.

Yes, it's 70 lbs. Note that with the rule changes last year it's also 3 X 70 if you're in business class, as the regular allowance has been dropped to 2 bags for all other pax. The 4 bags now only applies to true F on 3-class flights.

Does the 3 bags free allowance for Emeralds applies only for member or the entire booking?

On AA, it applies to up to eight people in your reservation. On oneworld carriers, everyone gets the ticketed allowance, but the Emerald is the only one who gets an additional piece.

So if in traveling with 4 pax, one is owe one is ows and 2 without any status on a domestic AA Y ticket, would that mean everyone would get 3x32kg allowance?

Yes, but only if they’re on the same PNR. Benefit only applies to passengers in the same PNR as the OWE.
