do the miles from an itinary booked using Incentive TrAAvel Flight Certificates count 100% towards qualifying miles ?

The link Eugene provided also has a complete, detailed set of conditions.

Qualified AAdvantage members, traveling on tickets issued against Certificate (s) and/or Gift Certificate (s) are eligible to earn AAdvantage miles in accordance with terms and conditions of the AAdvantage frequent flyer program. </font>

Not only will you earn 100% q-miles, but you will also have a flexibility of holding your reservations without redeeming the certs until the last moment. You will also deal with a separate desk at AA when booking your travel. FWIW, Hilton's redemptions that include travel on AA are done through the same Incentive TrAAvel certs.
