I would get a car and visit several spots including the park trails at Settler's Cove and Beaver Falls, but most importantly Totem Bight State Park and the totem park in the Saxman Native village, a little south of town.

Misty Fjords National Monument
We did it by boat tour and really enjoyed it. Besides the gorgeous scenery, we saw wildlife such as bald eagles and orcas. We booked ours through the cruise line, but you can also book it separately if space is available.
You can also tour the Misty Fjords by floatplane.
