Since I'm new to upgrading, will AF make these available to me when I call Flying Blue? They are often saying that none are available for upgrade.

No, you need O inventory for upgrade from most fare classes, and Z inventory for upgrades from full-fare Y or W, and the flight currently shows Z0 O0.

I just spoke with flyingblue and they stated that seats z0 and o0 were unavailable, but they appear to be available and upgradeable according to this list?

Am I reading this incorrectly or has the list changed? He said the list probably changed minutes after I looked at it.
