To search for a specific fare brand in markets where AC uses branded fare basis codes, use the extension codes box:
Latitude can be a little more complicated because there are Latitude fares that do not end in "LT"

The powertools are also building busted links for actually buying things. That really sucks.

Well, I was right about holidays. The Goog says some of those dates are part of the High Holidays.

AC prices are $6300-8400 CAD

I don't think so. Google is wrong, AGAIN.
The only "holidays" during my dates is October 27, "Yom HaAliyah School Observance". Which is not even a national holiday, but a secondary day.

There is no Z class availability on those dates for BOS-TLV. It exists on the individual segments but not on the entire itinerary. ITA Matrix has a hard time dealing with this sometimes.

I wasn't on Google, I was on the Air Canada site and the price for your dates was $8,394 CAD

Interesting.
I tried to book a multi-segment trip. Shows all "Z" fares until the end when the page crashes when I go to the final screen: "Call this and that number".

The website will attempt to price the itinerary, but when it finally goes and creates the PNR, the segments come back as unconfirmed because the space doesn't exist on the combined itinerary.

Individual segments:
Code:
 20OCT FRI BOS/EDT YYZ/EDT‡0
 1AC 523 J9 C8 D8 Z6 P4 R2 BOSYYZ 1210 1355 E90 S 0 DCA /E
          Y9 B9 M9 U9 H9 Q9 V9 W9 G9 S9 T9 L9 A9 K0

 20OCT FRI YYZ/EDT TLV/‡7
 1AC 84 J9 C9 D9 Z9 P0 YYZTLV 1630 0955‡1 789 BM 0 X1 DCA /E
          R0 O9 E3 N0 Y9 B9 M9 U9 H9 Q9 V9 W9 S9 T9 L9 K0
Combined:
Code:
 20OCT FRI BOS/EDT TLV/‡7
 1AC 523 J9 C9 D8 Z0 P0 BOSYYZ 1210 1355 E90 S 0 DCA /E
          R2 Y9 B9 M9 U9 H9 Q9 V9 W9 G9 S9 T9 L9 A0 K9
 2AC 84 J9 C9 D8 Z0 P0 TLV 1630 0955‡1 789 BM 0 X1 DCA /E
          R0 O9 E8 N0 Y9 B9 M9 U9 H9 Q9 V9 W9 S9 T9 L9 K9
(As an aside, the critical factor is Z on the YYZ-TLV segment. The BOS-YYZ segment can be booked in D or C class on that fare).

Why would the separate segments have "Z" but not the combined?

To enhance airline profits.

Lots of seats with LX and return on LH for your dates. A professional travel agent might be able to get AC to clear seats if you really want an AC experience

Since my dates are still 4+ months out, I have plenty time to consider my options. But definitely not going to pay $6+K.
But thanks for the insights so far.

Anyone been having issues getting AC (reservations, website, etc.) to replicate ITA Matrix fares recently with non-bread and butter flights (international/multi-segment, codeshare, multiple connections/*A airlines, etc.)?

Can't seem to replicate what Matrix is giving and AC is quoting 25%+ higher than what Matrix is finding on my int'l J searches.

Is AC using the same booking classes on each segment? Matrix cannot properly handle Origin-Destination availability so often shows flights being available that are not.

Sometimes yes, sometimes no. It might show P out and P return when AC shows P out and Z return, etc.
Is there another way then to reliably search for inventory with the same power as Matrix's advanced routing codes? I've always known AC's website to produce underwhelming results.

Yes, sometimes. Last time, I phoned AC. The agent tried, did not succeed, even called the fare desk, and the conclusion was that Matrix was wrong. Which is known to happen. OTOH, with simpler itineraries mixing airlines, it usually works.
