Previous posters have covered things quite well, but there's one thing you need to bear in mind when flying AF.
WATCH THE AIRPORTS. Many LYS flights from/to Paris will use ORY. While there are flights between Lyon and CDG, it's too easy to just buy the connection "suggested" by the AF (or other) website and subsequently find that you have to take the coach across town to make your connection.
