The ferries are very full these days and if i were you, i would reserve tickets ahead of time.
Taxi from airport to either pier takes the same time. Going to the Kowloon pier will save a little taxi fare, if taxi is the mode of transport.

But NWFF only runs every hour until midnight on weekends (and only to 9pm on weekdays). Turbojet is every 15 minutes till midnight, and then still have sailings at 12:30, 1:00, 1:30, 2:30 and so on.
