I always rush though Berlin en route to the morning train to Poland after staying out near the airport [ no particular hotel ] - just in need of a cheap sleep.

But a place i would look at if i had more time would be either the German Tourism site accessed via TourismRankings / Germany or Cheaper than Hotels - Berlin . There's also a good German equivalent at http://www.hotelsdeutsche.com/Germany/Berlin/
