I just called and threatened to cancel my affinity card because I just happened to be in that overlap period (this was my one day overlap) where I have two affinity cards for the same airline. Anyway, I thought that I would get some bonus miles or a waived annual fee but that was not the case. They did not budge. Now I only have one affinty card for that airline (which is all I needed anyway).
