JFK is much better than LGA, for lots of reasons. It has much better performance in bad weather, particularly. The number of flights is smaller, however, and it's a longer trek into Manhattan. Don't forget the possibility of EWR, although the recent shutdown of the monorail has been a big problem, in my opinion.
