Assume you were lined up in the non-citizen line. For those who require visas to enter the U.S., they are now being fingerprinted. The immigration agents are still getting used to the system. If you don't need a visa, you should not be fingerprinted when you get to the agent.
Same was happening in EWR, though not to the extent you described.
