But if I choose MCI to SLC on the flight search and then separately, SLC to SJD it shows the same flights that I was being shown when I chose MCI to SJD except that both are listed as Skysaver tickets instead of a Skychoice ticket.

My question is if I call Delta and tell them what I found would they let me book a Skysaver ticket instead of a Skychoice ticket for MCI to SJD.

To answer your question, yes they should let you. Just call and tell them what you found. The ReZ Agents can "build" an itinerary if need be. Please let us know how it goes.
