I've done this before: for example, when flying Continental to LA to connect with an Asian airline or to the East Coast to connect with a European airline. Since they tell you that you should call each airline directly for seat assignments & reconfirmations anyway, make sure each airline has the appropriate FF number on record. I'm not sure if this works in your case, but it has often in the past for me.
