Adding just a quick note: Keep in mind that the shinkansen from Tokyo to Kyoto actually delivers you to Kyoto station. The "bullet train" to Nagoya drops you at Shin Nagoya station, which is not really in Nagoya. You'll need to catch a local to Nagoya station, which will add 10 - 15 minutes. I'm unsure of the exact time off the top of my head, but a search of this forum should turn up a post - I think from RichardinSF - that has exact times.
