If you plan to drive in Switzerland, it's usually easier to rent from the Swiss side because of the road taxes/vignette. Our son went to school in southwestern Germany for a few years and we rented quite a few cars visiting him. The French side was almost always cheaper for the base rate but once you added the vignette it was more or less the same for short rentals though the French side still won for most rentals over four days. Also, generally speaking, the cars on the Swiss side were nicer. And for getting to southern Germany, I always found it easier to come and go via the Swiss side (I got lost trying to get from the French side of the airport to Germany while avoiding Switzerland but that's just me).
