Actually got this sorted a couple of weeks ago. It seems the OWS is not correctly carried onto QR, so seats get deselected.
Ask a QR agent on Twitter or on live chat to remove your FFP number from the booking, give it an hour or so, and then re-enter it on the QR MMB. My changes since then have stuck.
