Well, that's disappointing. If it were me, I'd probably just let them pull the SWU and take it up with AA later to avoid confrontation and lock in the upgrade.
Since there is no legitimate, published way of upgrading from Y to PE with a SWU, I would hope that someone in AAdvantage customer service would agree and sort it out after the fact (e.g. return the SWU), if necessary.
