Yeah, I run into this all the time, too. Something about applying eUpgrades seems to mess it up.
I've found that the best way to make it work is to
not use the
Next flight button at the bottom of the page when selecting seats. Click through only the confirmed flight segments (i.e., not the ones that are standing by for an upgrade) and select your desired seats. Then, click the
Continue button at the top of the page when you're done. This has worked reliably for me.
