If you cleared at booking, there is no concern about whether it's applied correctly. Your only remaining pitfall is that unless/until the ticket has been reissued, you won't be able to do online check-in. But your upgrade and seat are confirmed.
And piggybacking on this, if you go to your trip on the website and click View Receipt, if you see a line item that says "Applied eCredit," that is usually a good sign as the applied credit is your original ticket, and the new ticket number (at the top) means its been properly reissued.
Probably 99% chance you are good in that scenario (don't think you can say anything is 100% these days
).
