Had this happen a couple of years ago when they were transitioning 772s with 2-4-2 J to 1-2-1 Polaris J. Seats together in old J got updated to seats together in Polaris J when aircraft was initially assigned several days before departure. Then the assigned aircraft got swapped back to one with old J config about 24 hours before departure, with both assigned seats scattered across the cabin, and by that time the cabin was booked full so there was no way to get seats together. Really annoying. Same PNR.
