I'm guessing that you get there a decent amount of time before the QR desk opens so you can't pick up your QR boarding pass immediately...

Actually, I have an experience that might be helpful. I was flying BOS-LGA-ORD-(AY)-HEL-(AY)-NGO and AA in Boston was only able to give me boarding passes for the AA flights. However, I asked in the LGA Admirals Club and they were able to print me (AA) boarding passes for the Finnair segments. Once I got to Chicago, Finnair paged me and replaced my AA passes with blueberry print AY ones. You may find an AAgent (or Alaska ticket agent) willing to print you QR boarding passes that will let you get through security.
