It's a level 1, "don't do foolish things" advisory. In and of itself, I don't see any reasons that it would affect Japan flights. (Compare to the level 4, "do not travel" advisory for China).
The suspensions/waivers are going to hit airline revenues a bit. I wonder if this will be a replay of post-9/11 when airlines extended everybody's status for a little while.
