These flights have been in operation for some time and they will make sure you get to your connection(s).
from my very recent experience (CTU and PVG airports) the queue is the same for all.
It doesn't matter if you hold a chinese entry visa or not, you will attend the same queue.

It's even the same for all nationals (including Chinese and/or foreign nationals), regardless of the signs - the personell will guide you to the same queues according to the load.

The only thing which is really helpful:
- fill the China entry card in the airplane (ask the FA for it, during the flight)
- hold a pen. Usually when landing and you may get your hands on a China entry card, pens are in very short supply

There are two kinds of entry cards:
a) transit - the blue form
b) short trip visit (and the same for 144h stay and the same for visa stay) - the yellow form.

So, don't worry about the lines - they will all queue to the same line.
