Not sure there's really a benefit other than the privilege of buying it from Alaska (which they likely see as a benefit more than we do). And yes, I'd assume the connection would be protected given it's a single ticket.
If you're not MVPG, I'm assuming you would benefit by the lower change fee of AS (or worse, two change fees if ticketed separately). Also you would get 3x miles if you bought it with your AS Visa.
