Given the general cluelessness of most AA agents these days, I'm guessing if you called AA Vacations before you booked they would have no idea how to "do upgrades" and tell you to just call the normal reservations number afterwards.
This is what I have done. Some AA Vacations agents know about the SWU, but not many, and I would not count on this. I've also, at times, had to call AA Vacations after booking as these packages sometimes take a while to ticket, and they have to be ticketed (or On Hold, which is not possible the Vacations packages) to apply SWU. So, it has to move from Pending to Ticketed before you can call EXP desk to get it applied.
