As I do not travel for business and my knowledge of the lingo is not as good as many here, to me 3rd party booking site would be any website or service which is not owned by the hotel company directly, Expedia, American Express, Concur, to name a few.
I know the wife is allowed to book herself if she likes, but she prefers to use her employer's travel agent as it is one less thing for her to worry about, however if she were not receive points nor other benefits that might change her mind.
With all that said at least to date she received points and Elite benefits on all travel agent booked reservations.
