Aircraft hardware can affect earn rate too - if your direct flight has PE but no Works Deluxe, that makes it a widebody (B777-200, B777-300, or B787-9). If it has Works Deluxe, that makes it a narrowbody (A320, B737). If I recall correctly, prices on widebodies are higher, but because relative yield is a bit lower the earn is worse. Prices on narrowbodies are lower but the relative yield is higher so earn is better (hence why Works Deluxe earns the same as PE despite being cheaper).
