If you try dummy bookings for tickets paid with money, I assume the domestic connecting flights would book into FC at least if the correct fare class inventory is available (for example, deep discount business class fares might not get last seat FULL F availability). Do that experiment for some random dates to check whether SQ and UA work together as expected on this.
