The higher price for having it on the same ticket "pays for" (a) not being completely out of the cost of the second flight if your first flight is late enough to cause a missed connection, and (b) if you have checked bags, they will be transferred behind the scenes, so that you do not have to exit the security-screened area, collect the checked bags, recheck them, and go back through security.
