Regardless of ticket stock though, there is a risk that perhaps the OTA booked you into an unpublished fare, available only to Consolidators. These are usually exempt from mileage earning on many/most? airlines (I have not checked, but I suspect the Miles and Bonus T&Cs state this somewhere), and I presume they apply the same logic to the application of Upgrade Coupons, even if they have not explicitly stated so in the T&Cs.
