This is going to account for 90% of unexpected check-marks, especially on flights where you wouldn't expect advance R space.
Not sure I'm reading your post correctly, but if it helps to clarify: I believe the system shows JN as a check mark as soon as booked, does not show pre-check in upgrades on non-CPU routes at all (except for increment of 'Booked' count), and all post-check in upgrades as check marks.
