This might not work for you, if you have a morning layover - until July, the river boats will only start running in the early afternoon (first boat leaves Landesmuseum near central station at 13:05). However, if your layover is on a saturday or sunday, you can catch the first boat at 10:05, boats will depart every 30 minutes.
You could, of course, take one of the lake boats instead, however, you somehow need to get to Bürkliplatz pier (requiring you to change to the tram at central station or walk over from Stadelhofen S-Bahn station), and the ticket from the airport to the city center won't be valid on those boats unless you only take an extremely short hop of 5 minutes to the next stop.
