UPDATE:
I asked for a FareLock refund (as I ended up changing the original flight's return segment). The 1k 1Call person did this without a fuss and it took only a few minutes on the phone.
She confirmed that the segment was dropped from the FareLock reservation because of the system identifying a duplicate reservation.
Summary: they refunded the FareLock amount and cancelled the FareLock on my request.
