I'm not sure there's a link between the CoC and a gate agent holding onto your passport while you go away and repack. I also wouldn't feel comfortable leaving my passport with a gate agent and walking away, particularly during boarding when so many people are passing by.
Just to be sure, you just had a backpack and a duty free bag? Or did you have a wheelie case as well?
