We highly recommend the half-day Eco Tour run by Red Sail Sports. It is exclusive to Seafire guests and uses a three month old 36' Twin Vee Power Cat with twin 300hp four-stroke outboards. It is very clean, comfortable, and fast. We also suggest taking the morning tour over the afternoon tour as it is less windy and the sites visited will be less crowded. You can email or call the hotel concierge to see if they can make reservations on your behalf before arrival.
Regarding transportation, we ended up renting a car at GCM after we decided we wanted to do a lot of activities off property and didn't want to pay for cabs. Here's my recap of Hertz' service (they also have a desk at the Seafire)
