No, the points in your Southwest Rapid Rewards account will not vanish/expire because you close the Southwest credit card. Companion Pass will remain valid despite closing the credit card.
When are your 50k bonus points going to post? If you want the CP to carry through 2017 you need to make sure you earn the CP in early 2016 (not late 2015). That means ensuring the bonus points from the credit cards post in early 2016 (not late 2015).
