The chief American members of the major airline alliances are American (now in the process of merging with US Airways), Delta and United. Since you are based in NYC, you will probably wish to join these three programs.
As noted in the previous response, no program will allow you to go back years to claim miles. But you may be able to get some credit for flights flown recently on these airlines or their partners.
