Don't worry they will be able to check you in for BA391 when you check in at LHR for BA388. Won't be a problem.
When doing day trips in the past (most recently LHR-AMS/AMS-LHR) the agent has checked me in and given me boarding passes for both flights that day when I checked in at LHR.
