If you are not traveling with a lot of luggage, take the #62 bus from your EWR terminal to Newark Penn Station, instead of the AirTrain shuttle bus. Schedules for the #62 can be found at: http://www.njtransit.com

From Newark Penn Station, you can take NJ Transit for the 20-minute train ride to Penn Station New York. Or, for a cheaper -- but slower -- option, you can take the PATH train from Newark Penn Station to Journal Square, and then transfer to the PATH train to 33rd Street/6th Avenue, Manhattan.
