I was told by several different people at Platinum Travel Services that it's perfectly fine to pay with a different card at checkout. In fact, I had to do this on one of my past stays -- I received the dreaded financial review mid-stay. Platinum Travel Services said no problem and if the hotel has a problem with it they will get on the phone with them.
